72 Skylark Window Alignment

We just installed new weatherstriping on our 72 Skylark hardtop and now the front and rear windows don't meet fully. there is about a 1/2"inch gap in between the windows. The front of the window is pushed in and the back of the front window is out so it doesn't fully meet up with the rubber. Is there a way you can align the window?
Any help will be appreciated.
