I`m installing a compressor and coming off the thermal limiter is a brown wire.Where does that wire go.Is it just looking for a 12 volt source with the key on or 12 volts when the a/c is actually turned on from the dash panel?

In it's original application, there would be a Thermal Fuse in the compressor B+ line. The switch would be connected to the third terminal of the fuse.
When the switch closes it creates a path to ground and blows the fuse.

If your car doesn't use a Thermal Fuse, just leave the switch disconnected.

It has 3 wires coming from it. 2 go to compressor itself and one brown one is just cut off.I found another brown wire in engine wiring harness but wasn`t sure if its the correct one or not to hook it too

The wire would go to the switch in the back of the compressor.
