How to flush top system

I know not to mix ATF with brake fluid. Unfortunately, it appears the previous owner didn't. We put a new seal kit in the pump this afternoon & the fluid that came out of the pump was pretty ugly. Looked to be about a 50/50 mix; runny, creamy ATF. :(

So how best can I flush the rest of the crap out of the system? How likely is it there's damage to the seals in the cylinders?

The car is currently in a storage unit with a low ceiling so I can't run the top up & down. Can I disconnect the cylinders from the top & safely run them disconnected?

Is there a way I can flush the cylinders without having to hook it up to the top pump?

    Thanks

My 65 had the original brake fluid in it (still pretty clean) and I manually flushed everything out with deantured alcohol (good solvent for brake fluid which is alcohol based). I did not run the pump with the alcohol in it, but I had all the lines disconnected and the cylinders unbolted from the top frame and moved them up and down by hand. I flushed the pump too and then blew all out with compressed air, refilled with Dexron, and everything's been fine since (about a year). Good luck!
